Detained in Guantanamo Bay since 2003, they face life imprisonment in exchange for avoiding the death penalty.
Previous legal proceedings focused on torture in secret CIA prisons, calling into question the validity of the evidence presented.
The news came through a letter from the war court prosecutors to the families of the victims, published by The New York Times.
The letter, signed by Rear Admiral Aaron C. Rugh and three lawyers on his team, confirms these suspicions.
THEY PLEAD GUILTY TO THE DEATHS OF THOUSANDS OF PEOPLE
The defendants have agreed to plead guilty to all crimes, including the murders of 2,976 people, the outlet reported.
The deal avoids a trial that was expected to last 12 to 18 months and eliminates the possibility that the judge would throw out confessions that were key to the government’s case.
«In exchange for the elimination of the death penalty as a possible punishment, these three defendants have agreed to plead guilty to all of the crimes with which they are charged,» said Aaron C. Rugh.
«Including the murder of the 2,976 people listed in the indictment,» the letter signed by the rear admiral added.

The charges include conspiracy, murder in violation of the laws of war, attacks on civilians and terrorism.
Mohammed, an American-educated engineer, pitched the idea of hijacking planes and crashing them into buildings to Osama bin Laden in 1996.
He then directed some of the hijackers.
The deal means the trio could plead guilty publicly next week, providing some much-needed closure for many affected by the tragedy.
